That's what I was thinking, too. (The article does mention that there's a possibility the deal was renegotiated up after the film became a hit,though.)
Still, when looking at the roles he's landed, the amount he was paid and his level of stardom, would you say the agency was doing a good job for him? I'm not sure I would. My impression of him is that he's just sort of a middle-of-the-pack guy and the hype window around him seems like it's closing. 10 years is a long time and he didn't handle this well, but with "TMR" tracking so badly, I think I can see how maybe he felt it was time to explore other options.

How in the world do you justify giving him $5M for 1 film? Daniel Craig makes $8M per Bond film & those have a built in fanbase.

I can see them giving him $5mil for the Star Trek sequel given the success of the first movie so the studio definitely got a deal by only giving him $1.5mil. I have to say that $5mil for TMW seems high. I'm guessing Reese got paid in the region of $15-20 mil although those pay days may be coming to an end for her. If Pine could score $5mil then I'm sure Hardy would have gotten close to that.
Pine is just so vanilla to me. Don't find him attractive, interesting or noteworthy. He's like a male Jessica Alba.

Does it make me a horrible person that I briefly wondered if any small talent agency would agree to file a bogus lawsuit in order to drum up publicity for a brand new movie starring one of their clients? The early scuttlebut seems to be that the movie is okay but not great, but based on that article I'm curious to see his performance. It's such an odd story that I hesitated before posting it, so I get what you mean.
