According to this interview with producer Matt Olmstead, there will be a direct-to-dvd movie out on July 28 that fills in what happened during the 4 years. All the main actors will be in it.

T-Bag being a psychopath: he's truly comfortable everywhere. Wow, was C-Note always so vicious? He was firing shots and stringing up mofos everywhere. Way to make a comeback, Dunbar! I missed the 'papi' callouts too. Maybe Amaury Nalasco got sick of it. Ok, I'll admit at the end, when they were signing their papers I thought something would go horribly wrong one last time. I mean, I've been conditioned for five years to think someone would crash through the window or get stabbed in the neck with a pen at any moment.

When Linc was sitting there dying for 47,172 hours, I thought it would be hilarious if he actually died. Come full circle and all.

I'm in the minority but that was the worst piece of drek I've ever seen. The only good thing was Mahone and Lang.
The writers must think we're all idiots. The entire show took place in less than a year? That means Michael and Sara really never knew each other, and that means Michael gained a shitload of weight in what, three weeks time?
I didn't get what the point was of bringing back Sara if they were going to kill Michael off. What pissed me off is all of the good guys (men characters) got good endings, but the one good female character didn't. Her love died and she was left to raise a child alone. Sounds like something some male writer would think was romantic.

How was the mother able to survive with her brain disease while Michael was not able to? Was it ever explained in one of the episodes how the mother was able to survive?

I just assumed Michael's case was too advanced to save him. Or the general lied and the surgery was never going to save him. Delay the inevitable, but not cure him.

Was the mother cured by The Company? Did she ever have the disease in the first place? I assume this must have been explained in one of the episodes during which I probably wasn't able to follow anything because of a mind lapse on my part.
I thought the actress playing the mother did a really bad job. Gretchen was scarier than her.
Was Michael's death planned from the beginning, or was it thrown in there to get back at the fans for wanting Dr. Sara back? I'm not sure how I feel about the ending. Michael is a tortured character, so he probably wouldn't have been able to live with himself.....at the same time, what was the point of bringing back Dr. Sara if it was going to end this way? I still found the death poignant, but perhaps they should have played up the love story more in order to give the death greater punch for Dr. Sara. There was great punch where the other characters were concerned, but I had to figure out when Dr. Sara and Michael did it in order to conceive the child.
Mahone seemed more in love with Michael at the grave site than Dr. Sara did.

I wouldn't be surprised if some sort of bad ending was always planned for Michael - death or prison. Wentworth Miller mentioned in many interviews that he felt that Michael should be punished in some way for the crimes he commits. And hey, in a story like this, you know one of the brothers had to die and if it were Linc, that would have made the whole thing pointless in the first place.
Actually, the whole thing felt kinda fan fiction-y to me (and bringing Sophia back? Did anyone even remember her?) but I really expected no less from the PB writers. The only bit I thought was a nice touch was Mahone and Lang because it was a bit of surprise (while everything else was completely predictable) and it actually makes sense - I can completely see why Mahone wouldn't be able to work things out with this wife after everything that had happened, and I could see how his relationship with Lang could have turned romantic.
