Peter Weller played John Frederick Paxton, the leader of a xenophobic terrorist group on Enterprise. He was a follower of Colonel Phillip Green, a character from the Original Series. Fans speculated Green was a central figure in WWIII, a genocidal war against a Khan's legions. This speculation was confirmed on Enterprise, when Weller's character mentions his contributions to society. Yes, I watched Enterprise. I even liked it.
All of that is to say, I think the Khan storyline is definitely going to be featured in Star Trek XII.

The Khan news makes me significantly less excited. It's already been done and <small voice> frankly I thought Khan was extremely overrated the first time around, Ricardo Montalban's awesomeness notwithstanding. </small voice>

I'm with you. They have a whole freakin' universe to explore, and a previously-established way to travel through time. Do something different. Explore strange new worlds, seek out new life and new civilizations, etc. You have all of time and space, dammit!

If they have fans wait for untold years just to have a Khan storyline, I'm going to go ballistic. I didn't care for Khan in the first place, and I don't think it has a place in the reboot.

Yeah - it's like, why blow up Vulcan and reboot the timeline if you're just going to do the same freakin' stories? They would have to do something RADICALLY different and original with Khan in order to get me on board with this. I hope it's just a rumor.

I'm not entirely against another Kahn story, but dammit, it really needs to be a fresh take on it. You don't blow up Vulcan for nothing. I wonder if we'll get any more cameos from any of the television series.

Just talking to a friend on Twitter. He's actually watching Peter Weller's episodes of Enterprise.
JJ Abrams won't confirm or deny the Khan storyline. I kinda hope they don't go that route too, but I'm not sure where they could go. As kostgard said, you don't blow up Vulcan for nothing. The old storyline has been shot to hell. They could dip into TNG, DS9, Voyager and Enterprise for enemies. Except the Borg. I'm tired of the Borg.

From the articles I've read JJ has flat out denied the Khan storyline.
I'm not saying we should 100% trust JJ's word but I don't think we should 100% trust Vulture either. I seem to remember when the 2009 film was being made that many blogs claimed they had info from highly placed sources that turned out to be wrong. Is JJ above lying to keep the plot secret? Probably not though it has been noted he's never straight up lied before (he usually plays coy or plays on words). But it's also just as possible that Vulture has been fed some false information possibly by JJ and Co. JJ pulled that trick on more than one occasion during his Alias days and Lost guys, who are also involved in this movie, have as well.
To me it seems odd that the cast still doesn't know what the plot is going to be yet Vulture and one other blog claims they know who the villain is going to be. I guess it's possible that somebody opened their big mouth but that just seems off to me but it just seems off to me. If Khan is in the movie there's probably some twist that's being held back.
On the flip side, yay we can finally start speculating again!

Variety announcing that Benedict Cumberbatch got the villain role Benicio del Toro pulled out of. So I'm guessing it's not Khan, unless they're just REALLY fucking with everything. If there's any iconic Trek character Cumberbatch physically reminds me of, it's this guy... Also, Noel Clarke of Dr. Who has been cast in a supporting role.
